.hack//SIGN is set in a giant MMORPG called "The World" in the year 2007. In the anime we follow a character named Tsubasa, who is unable to log out of the game, or remember who he is in real life, as he attempts to find out the truth about himself. He is aided by a girl named Mimiru, and a veteran of the game, warrior, Bear.
Being suspected of hacking, brings him to the attention of the Scarlet Knights, a moderator like group who try to enforce order in The World, and their leader, Subaru. Others join in his quest as the show moves on.
